I would expect John Bercow to at least select the Cooper Amendment to be voted on later as it is possibly the only one that is seen on a knife's edge in terms of the outcome. The government isn't in favour of it but essentially if it does get approved and the bill is passed, it would then become an obligation for the government to follow through with it.
Do note that the other amendments on their own aren't legally binding, but would force the government to honour the majority view of MPs if they are approved.
